You're using well water..right.
Are there any tamarack trees in your area, close to your water source.. if so, it's most likely the trees that's causing this. The tamarack trees have tannin.. a very good dye.
You could use the Clorox tablets to help prevent hard water stains for beginning. In some cases though, you'll still have minimal staining. Then you scrub.. <smiles>

I don't know how to prevent them, but a good remover is Harpic Limescale remover. It is in a blue bottle. I had a similar problem where my loo kept getting really stained and I used it every time I cleaned the loo and it worked great.
Try the new toilet bowl cleaner with teflon. I did, and the stains didn't seem to show up as often on the bowl. (of course, maybe this is wishful thinking.) My water is hard enough that I get that funky black ring at the water line before the end of a week. I've also heard tips to drain all the water out of the bowl, dry it completely, and then apply automotive wax to the inside. I have never tried this before.
