Replacing just the pad and having the carpet cleaned will help a lot for a more permanent fix. A quick fix tho can be to sprinkle baking powder on the carpet then vacuuming it up.

The best way is to remove the foul carpet, thorougly scrub the floor beneath with a bleach solution (without getting sub floor sopping wet, if it's plywood, chipboard or wood underlayment,) allow it to dry thoroughly, paint with Kilz (or a similar product) and then lay new carpet. Chances are it's not just the carpet, but also the floor beneath the carpet that holds the smell.
