Is the wood exposed to sunlight? If so, it could take a year or more for the modern wood to blend in.
Sometimes the wood isn't technically what it is sold as.
Example: Much of the wood sold as mahogany is technically cedar.
It could be a alteration of the same wood (ex: red oak-white oak)
I specialize within the woodwork phase, not the finish.

The only alternatives are to crack them out, (expensive)
OR...
Try to use 2 different hues of stain to blend the obvious different wood types. A polite example is Oak.. There are many types of oak from red to white and profusely in between.
At this point, I would run a sample of respectively and try to do the best job of go well together you can by using stains of different colors to balance out the difference.
BEFORE YOU INSTALL/FINISH THE NEW FLOORING, TAKE SOME SCRAP PIECES AND TEST STAIN WITH COLORS THAT ARE CLOSE TO THE EXISTING FLOORING. THIS IS A TRIAL AND ERROR PROCESS, BUT YOU SHOULD BE ABLE TO BLEND THEM. ONLY STAIN THE NEW FLOORING THEN FINISH BOTH WITH POLY.
TAKE A SCAPE PIECE OF YOUR EXISTING (OR PICTURE)AND NEW FLOORING WITH YOU WHEN PURCHASING THE STAIN.
