Try dragging a metal rake over the grass. You should apply a fair amount of downward perssure to the handle. This should work very well for you.

Pick as many as you can by hand and for the bigger ones use a shovel, then replant the grass or re-sod the holes. Best wishes!
I have had the very same situation with my new lawn. I have found that a combination of all methods above worked.
The garden rake worked at first, but now all the loose stones are gone. Then, there were a few rocks that I could loosen with my fingers. Now, I'm down to those that must be loosened with a small garden trowel, a spade or a pick. The nice thing about those is that the garden tractor doesn't hit them, so I can take my time on them.
I usually pull my garden tractor and cart out into the part of the yard where I'm going to work, with two or three 5-gallon pails. I sit and work, throwing stones into a bucket, and either empty it into the cart, or just grab a new bucket.
