2 things are the most common cause of the noise. First is Espansion of the metal parts of the tank causing noise. You did not say if the water heater is gas or electric. If it is gas fired, it is common for condensation to build up in the flue when it first comes on. This condensation then drips down onto the burner plate and makes a popping sound when it boils off. Also, if you have excessive mineral deposits that have built up in the bottom of the tank, they can make noise while heating. Point being? This noise is normal! I am a Professional Home Inspector!

The first poster probably hit it on the head. I am wondering if it has anything to do with mineral deposits on the sides and bottom as well.
TO DEMONSTRATE HOW IT DOES IT-TAKE AN ALUMINUM SAUCE PAN AND PUT ABOUT 3 INCHES OF WATER IN IT. TAKE A HEAT RESISTANT GLASS AND SET IT ON THE BOTTOM OF THE PAN IN AN UPRIGHT POSITION. ADD SOME WATER TO THE GLASS SO IT DOESN'T TRY TO FLOAT. TURN ON THE HEAT UNDER THE PAN. SINCE THERE IS NO CIRCULATION OF WATER BENEATH THE GLASS AND IT IS JUST A THIN LAYER OF WATER, IT WILL CONVERT TO STEAM QUICKLY AND GET EXPELLED FROM UNDER THE BOTTOM OF THE GLASS ALMOST IMMEDIATELY AND THE CYCLE WILL THEN REPEAT. THIS IS JUST WHAT IS HAPPENING IN YOUR WATER HEATER BETWEEN TH BOTTOM OF THE WATER HEATER AND THE LIME DEPOSITS THAT HAVE COLLECTED ON THE BOTTOM OVER A PERIOD OF TIME.
