When replacing a "house roof" should you replace "skylights "or leave well enough alone?
Answers:
Do they leak ? If not please leave well enough alone and do the new roof around them. You will need to caulk or use flashing around them to prevent leaking and to keep the roof flush with the bank against the skylite. I work in a glass shop and we refuse to repair skylites because of the problems. Good luck!
Other answers:
You can leave the skylights in place if they are still water-tight and in good shape.
If you think you may replace them before the life span of the new roof, it would be easier to do it now while the roof is being done.
Also, it is impotant to properly install the new roof around the skylights in accordance with the manufatureres recommendation.

On the boat we have a lot of portholes of course. If any part of the wood in those areas are bad due to weather, termites etc, Yes, when installing new wood, we'll also replace the framing around the ports, knowing that sooner or later, it will leak. As far as the glass or plexy that you have, unless it's for some strange reason pitted or scratched, No. Just have it reframed and you'll be ready to go another decade or so. Good Luck. Larry
Replace the skylights. Chances are, if you're doing that much construction it will affect the skylight and increase chances of leakage.
Depends on your personal preference. If you want skylights, then leave the ones you have. If you want more, then replace the old one it if does not match the ones you are installing. If you don't want any, then get rid of it.
Skylights tend to leak or condensate. If it was me I would remove them. Better now than after you put on a new roof then find out they need to be removed. Then you end up with a patched roof. Good luck
Leave em if they are good. Trash em if there bad. As long as the flashing is done right and sealed good you shouldn't have a problem.
How old are they?
Newer skylights can be had with much better energy ratings and cool features like built in shades and venting and when doing a complete re-roof, now is the time to replace them.
