take off the screws that don't have the washers and use the washers. If you don't have them any more go to Lowe's or home depot and buy some neoprene washers and use them. Silicone might work but, it is better to do it the right way first and not worry about it later.

Yes you should have used the plastic washers. They do make a big difference. Might try silicone chalking?
They are very important to stop what is happening. you should remove the screws and install the washers or put a small dab of 100% silcone caulk over each hole before replacing screw.

I would replace the missing washers and NOT use silicone on the screws as this would make it difficult to remove them in the event you wanted to move the shed or disassemble it. Doing it right the first time may not be that hard, but lets not mess it up on the second go around and make matters worse.
