You are wise to avoid plug-in fresheners which are full of formaldehyde, a known carcinogen. The formaldehyde actually deadens the olfactory nerve, causing the inability to perceive the odors which are still present.
First, track down the odors. The most prevalent cause is excess humidity that promotes mold growth. Until the interior space is dry and well-ventilated, odors will not subside.
Other common factors : kitty litter boxes, dirty carpet, wet laundry, mold in a/c ducts and equipment, smoking, pets, improper cooking ventilation, improper bath room ventilation, plumbing leaks (toilet o-rings, vent stacks, shower pans), rotten veggies in the pantry, dirty air filter..... the list is quite extensive.
If you want to stay all-natural, make sure all of your surfaces are clean and sterile, your air is dry (50% relative humidity) and your home has plenty of air circulation, with properly functioning a/c equipment and filtration.
